Fig. 2. The core response element is required for the interaction between ORF47 RNA and the ORF57 protein. (a) Schematic representation of the wild-type ORF47 RNA showing the positions of the two identified core response elements, and of ORF47Mut RNA, indicating the alteration of the guanine residues. The initial guanine was not mutated as this forms part of the AUG initiation codon. (b) RNA-IP assays were performed using wild-type ORF47 (47) or mutant ORF47 (47M) in the absence and presence of pORF57-GFP (57). RNA-IP assays were performed using a GFP-specific antibody and nested RT-PCR was carried out with (+RT) or without (–RT) reverse transcriptase on the extracted RNA using ORF47-specific oligonucleotides. Total RNA extracted from transfected cells served as a control (Input). (c) Bioinformatic analysis utilizing the M-fold RNA secondary structure prediction program demonstrates the differences in ORF47 RNA structure resulting from the mutations in the two core response elements (highlighted in green).
